Magical crops is the issue. Just like with the crops, only certain ones will be recognized by auto farms, while it ignores others. The mod doesn't have an API that makes it all uniform for other mods to work with is what I was told when I had the issues with the crops.

Heres a good spotlight on the mod. It can be used like the player interface from random things. Think enderchest/ender bag combo to get things supplied to you or returned to base, only you don't need the bag. Your player inventory gets directly linked to the block and you input/output to it.

In case you didn't know, mining upgrades make the fluid transfer nodes pick up more water per tick. The speed upgrades only search and find inventories for it faster. You may be bottlenecked there and not need as much power for the pumps.
