The system I managed to set up now extracts all the liquid metal. Everything seems fine. There does seem to be a LOT of loss like Malexion said when trying to add the liquid back into the smeltery. It's like tons of those Logistics liquid capsules are just thrown out into the void somewhere...

Pretty Sure they don't connect to pipes. I didn't see that part of your post. Weird, but worth experimenting with.

It doesn't really matter. Most of the mods don't seem to be using the API yet. The biggest use for covers were to stop pipes or wires from connecting or showing in a wall, but you can't place them in the same block as Rednet Cabling or Buildcraft pipes. Not yet anyways.

The liquid metals do seem to register as liquids. They work in portable tanks and I can manually put them in Iron Tanks, and there's buckets of them. Then there's this, which would seem to indicate that the drain is the problem.
