    Minetweaker and modtweaker would allow for some more customisation. Custom crafting recipes and custom Exnihilo recipes as well as other stuff. :)

    The quest book guides you through most of it, but their is some I missed out. Their a loads of great tutorials on Applied Energistics :)

    The nether is not disabled by default, it's an ore berry bush parcel set to spawn in the nether. That's what's crashing it.

    In your Minecraft directory, there should be a folder called backups. :D

    Play from a backup, it shouldn't set you too far back as it creates a backup every 30 mins. :)
