Curious, before this gets out of hand, how hard would the bee method be of getting shiny? Also, is the Ender Quarry a valid mining method? I've never heard of it.

So I am interested in mass producing enderium ingots from TE3, but I don't see a very renewable source for shiny ingots other than using an MFE laser drill with a light-blue focus on it. Any tips (for infinity) that could help me out on this?

If you want to be cheap, go with TE3 dynamos. You can make a magmatic engine run at 320RF/t if you have all the upgrades in. Note: This decreases your fuel efficiency dramatically. This shouldn't be an issue since you are most likely getting fuel from the nether... Which is practically endless...

When you are loading this many mods, it's going to take a while. This isn't an issue, really. It can be expected of a pack that's (decently) large.

You completely underestimate the power of TiC tools. I have a sword made of paper and mananaulyn, and it wrecks everything, and also is rechargeable thanks to TE3. My silk touch pick is also an instant mine. I'll post a video soon. Seriously, I can't comprehend why you would NOT use TiC for...

Are there any really good pebble bed setups that you guys could give me? I have the basic idea of how to run a pebble bed reactor and can set one up, but is there a more efficient way of doing this? Also, how would one automate the CO2 production from the furnace?
