Trying to make a Wither Killing Chamber in Sky Factory.

I would like to know if there's any way to transport it out of a creation chamber and into a separated chamber to kill it without it destroying blocks.

Withers will fall (slowly) if they aren't aggroed on anything. If you summon it over a vertical 1x1 shaft, it will sink down the shaft. It will completely ignore everything (except gravity) until it explodes, giving you plenty of time to let it drop into a witherproof room. Some witherproof blocks (most likely septuple compressed cobble and/or EnderIO reinforced obsidian) can probably be pushed by pistons, so if you're worried about the Wither flying back up the shaft or otherwise causing damage, you could use a piston to seal the shaft once the Wither's in there. Or just use an RFTools shield- they're witherproof as well, and can be turned off with a redstone signal.

Alternatively, you could use a more active method of transporting the Wither out of the spawning room. Mystcraft portals work well; fans and conveyor belts should be able to push it around; and if you're really crazy, Railcraft loading and unloading tracks might be able to do the job too.
 
Mystcraft Portals would be good if it was in the pack, so the drop method is the one I use. Also, I place the soul sand and wither skulls with AE2 formation planes, but the withers spawn only one at a time.It that nerfed so that they can't be created more than once before the current one is killed?

I haven't heard of formation planes being nerfed like that... You may be running into issues with the heads being placed before the soul sand (ExpandedRedstone's block breakers can spawn withers even if they place the soul sand last, in the off chance you have that mod); or you might not be pushing new skulls and soul sand into the network with the formation places as fast as you think you are. Formation planes will never directly pull items from storage- they act like storage units in that they will only store (er, place or drop) items pumped into the network from somewhere else. You might have better luck by placing your formation planes on a subnet and using export buses and ME Interfaces to pump sand and skulls from you main network into the subnet.

Weird.

I've never heard of that happening before. Sky Factory is on MC 1.7, right? There must be a mod preventing witherspam somehow- that's definitely not vanilla behavior. Does the same thing happen if you try to spawn multiple withers in succession by hand or with a different mod's block placers?
 
I used Autonomous Activators and a funny thing happened: when the Wither formed, it got stuck on soul sand that was placed for another wither. I think the pack is nerfing it as it suddenly has a hitbox when forming. Will test with a clean install.

Nope, clean install does he same thing. Weird. I can still make them, but not at a fast rate.

I don't think so; not in the default configs, at least. There may be a config option to allow the matter transmitter and receivers to work with any entities, not just players. I haven't looked for or tested it, so I've no clue if it works on Withers (if at all)... but if you're desperate, it might work.

To be clear, when you refer to a "clean install," is that a fresh installation of Sky Factory, or a testing instance with just AE2, TE, and whatever other mods you've tried installed? If the latter, I'd call it a bug; if the former, it was probably a thing that the pack dev set up deliberately.

At any rate, if you're still having problems with withers getting stuck on the soul sand for the next wither, you could use another method (corporeal attractors from Thaumic Tinkerer come to mind, but a piston on a timer would also do it) to get the first Wither off the soul sand so it could then fall into whatever blastproof room you have set up below. Also worth noting that the Wither is four blocks tall- its "head", as considered by the game, is located in the block above the central wither skull when it's spawned.
 
I deleted Sky Factory (the entire folder) and redownloaded the pack. I wonder if there's any way to setup a delay for the formation planes. I'll test out whether the one wither per creation thing even happens when I make them by hand. But as you said, it might be something the Devs put in.

OK, they do have a hitbox which prevents the lower soul sand from being placed in time. New wither are thus formed after the current one is killed.
