If it still failing, please let us know what plugins your using and then we can look into what other plugin(s) may be causing this.

Let's check WorldGuard out I found this http://docs.enginehub.org/manual/worldguard/latest/config/ which basically explains there are configs for the whole server, the one we are concerned about will be found in plugins/WorldGuard and in there there'll be a config file called config.yml. Please verifies that the following is set under the ignition there will be something like this..
block-lighter FALSE Whether the use of flint and steel should be disabled.
Be sure that is still FALSE, if not set it to that and reload that config file to apply changes. Also be sure your saving all your config changes or else upon reload/restart they won't keep the new changes.
Not sure what else it could be then.. One suggestion I have is to troubleshoot by disabling one plugin at a time until your guys are able to use flint and steel. Or workaround it ingame (for example the good old planks to portal trick and getting them on fire with lava).

Make sure your server.properties have animal and mobs spawning enabled, otherwise not sure why that is not working either.. Just be sure the game is not on peaceful and also be sure you have light and grass for things like pigs/cows/chickens and for anything else no light.
No idea why but yes it would generate those nether ores on any new chunks in the Nether.
For some reason its loaded the server with like its a reset , i have not deleted any worlds but what i did do was enabled nether ores then it said everyone else needed it so i just decided to remove it again but no one has there items or bases when you try ./home [name] its then like invalid world ect.. Please help
