Hmmmm perhaps it's a flux thing then?

Does killing either skeletons generate flux? That's what I was doing

Didn't have any other flux related symptoms though

It could just be near a dark node
Get out your thaumometor and go find that node, if it's a dark purplish thing then it's a dark node.

Control+F "Witch" and you will see that Witches can spawn from flux events (according to this wiki). However, if your flux is very low or non-existent than I don't know what to say.
