Either BoP, Mariculture or Vanilla. You'll have to go into more detail for use to conclude. Probably Vanilla though.

There is that rare occurence of a pressured water source from RoC. I found one today. It slowly dig trough the ground and make a column of water.

I say that for compleness sake. Underground lakes are from vanilla. Just block it with a block or put down a torch on the source block.

A 1x1 shaft of water from the surface down to bedrock is a buildcraft thing afaik

Highlands adds blocks of water to caves and mountains and stuff, seems to spawn pretty much like an ore would. It can be annoying for sure. You can disable it in the config.
