Just use cobble and set it to use the item in the first slot only.And actually - now that I thought about it, there is an easy solution to this one. Fill all other slots with items that the Autonomous Activator will not interact with, then supply it with phials using pneumatic tubes or others.

Okay, so there would be a way to get the itemducts to work. Is there an block that can check the contents of an inventory, and then emit a redstone signal depending on the amount in the inventory? (Example: 59 of an item, redstone signal emitted, one item at a time sent in until the item is at a full stack, and the signal turns off, stopping items from traveling in)
