The waypoints are shown in every dimension, Overworld, Nether, Twilight...
but all of them count only for the overworld
Mystcraft ages work fine so far, they are split from the other waypoints.

is there a solution to disable the waypoints from the overworld, if i am in the nether?
 
I actually use the shiny beacons attached to the waypoints as milestones to assist me in navigating the Nether. Are you trying to make it so that you can make Nether-specific waypoints?
 
no, thats the problem.
all the waypoints from the overworld are shown in the nether too. im not alone with this problem, a friend of me has it too.
if i create a new waypoint while i am in the nether, it counts as an overworld waypoint instead.
so, overworld and nether are the same.
 
Like I said. In the newer, 1.5.x versions there are options for how you want the waypoints displayed. This option is unavailable in the 1.4.7 version.
 
the real strange thing is, that it was working a few days ago.
i had different waypoints for nether and overworld, and then one day...boom
