Manyullyn makes the most useful weapons because it has the highest damage modifier (2.0).

However, as it turns out I'd been doing it wrong and cobalt has a higher base mining speed (11 vs 9) so using that for all your digging tools makes sense.

What's the point of pure ardite though?

Cobalt provides high speed, Ardite provides Stonebound 2.0. Together you get a blazing fast tool. Manyullyn is good for durability, but who really cares about being able to mine for days, I mean moss repairs your tool anyway, I'd rather be able to mine out tunnels and tunnels with ease. Also, Cobalt also gives you Reinforced 2.0 which I believe basically makes your tool as durable as if it was made out of Manyullyn. If Manyullyn actually give a modifier, it would be great, but unfortunately, it doesn't :(.

Edit: Yeah for weapons Manyullyn is nice, but for tools, my preference is cobalt and ardite.

How do people use stonebound?

Unless you want to keep putting resources into it to keep it repaired (and the nether ores aren't that easy to find) you usually use a moss on the item. Which means the item will usually be high on durabilty. Especially if it's a high durability item like cobalt, ardite, or manyullyn.

So unless you go mining constantly, how do you keep the item down on durabilty enough to make stonebound worth it?

You don't have to go mining constantly, just go mining a large amount with large breaks, so that during that large amount you lose a lot of durability. It also greatly helps if you use a hammer to mine (or atleast it appears so, I'm not entirely sure).

I believe the typical use for Stonebound is to wear it down enough so that you have the maximum speed boost possible from it then slap on a battery which locks in the durability and by extension speed. Myself, I generally don't actually worry about speed, as long as it's as fast as a vanilla iron pick I'm content, when I feel like spending as little time possible mining I'll use a quarry.
