What memory do you have on your server? i know that i needed to upgrade my server to a GB just to run FTB. Whenever i have a high memory load (like when i fought the wither) the server would crash. Try making sure you have enough system resources to host the game. FTB is very heavy on memory.
a standard FTB server idle would run at 300-400MB. when im playing it runs at about 700-800MB (i use chunk loaders).
