Alright, so here is the situation. I have made a quarry all the way down to bedrock and I hate all the holes and stuff, so I want to make a single layer of cobble on the ground and walls. Is there any turtle program that can do this!?

you could maybe use water and lava to make the walls although would require many buckets and programming the turtles for the floor shouldn't be too difficult.
It is possible with a turtle but you will have to program it yourself. If you know/want to program you are better off using a filler(if you really want to use a turtle you can search computer craft forum, some people may have already posted program doing this, but I doubt it)
