I'm having a very strange issue that I've never encountered before: A large amount of content from the Thaumcraft mod is failing. The infernal furnace is no longer smelting and instead is eating items, items with charging and repair aren't regaining their durability, and aura isn't returning to nodes remaining at a 619/622. The strangest part is for the longest time none of this was happening, everything was running fine only a day a go and since hasn't been back to the the way it was. Does anyone know what may be wrong and how I can fix it?

What pack/version are you using? I am assuming one of the 1.5 packs with thaumcraft 3.
Server or Single player?
Can you do things like open chests and break blocks? Cause it really sounds like a sync issue or something that restarting Minecraft can fix. I know I had issues with nodes not working right that restarting Minceraft seemed to fix.

Ultimate, so yes it is Thaumcraft 3
Single player, but it is frequently used as a Lan server.
Yes I can, I've broken, placed, and smelted blocks to be sure and shecked several chests, killed a few mods just to be certain as well.
I thought so as well but I've restarted the program twice now with no results...
It sounds like the aura nodes have broken. I've heard reports of this before, but unfortunately, no idea on how to fix it. I think you can add a command to the thaumcraft config file to regenerate the aura nodes, but it will wipe out all of them that are currently in the map and generate new ones.
Since aura nodes aren't working, everything that depends on them also doesn't work. No furnace, no repair, etc.
Edit: As always, before you try regenerating the nodes, back up your world.
