So I am building a tower on our server and one of the request that have been made of me was to keep the roof open above the crucible to disperse the flux. My question is this. Do I need to keep the entire roof open, or do I need to just have a single open block above the crucible, or can I just put a roof on my tower above the thaumcraft and have the walls surrounding the room have open windows, IE, a open areas with nothing blocking them.

Thanks for any help you can give

You can keep just a single hole open in the roof, the crucible only ever produces the gas as a single block which spreads when it hits something. You don't really need that if you don't mind having the stuff hanging about or are willing to clean it up (right now placing a block clears the taint/flux from an area but this may/might have already change).
You can also have a chimney set up so that the flux goes up into a trapped space which is cleaned by a piston or a block pushed by a piston.
