The portal gun. It makes it so much easier to mine. Inventory full? Shoot a portal, drop your ores at your base and go right back to mining. All under a minute.
If I have to pick one, it would clearly be Applied Energistics. However, AE without Thermal Expansion 3 alongside it would seem... lonely.

Inventory tweaks: I miss sorting and scroll wheeling in vMC.
Well, apart from the obvious ones (Mapwriter, NEI, InvTweaks, etc.) I'd have to go with either Railcraft or Witchery, depending on the type of playing I'm doing.
Early game I can survive without AE...but without Iron Chest it will be hard

Well said. the thing that got me into mods was just how I loved watching things fly through pipes, and as long as I can have something like that then (With the other stuff I've said.) then I'd be good.
