Ok,

I have been playing around in the Direwolf20 pack trying to figure out how to make use of all these wisps my horrible misuse of thaumcraft has been generating. I have my local node enclosed in a 5x5x7 box which is keeping them from getting out, but now I want to find a way to automatically kill the things to collect their wispy carcases.

I found one suggestion that involved drowning them, so I set up a layer of water source blocks on the ceiling, but now they do not seem to be spawning at all. I am guessing I could use MFFS, but that is a rather expensive solution for where I am at right now.

So I was wondering if anyone had some suggestions for something that would both allow them to spawn while making their miserable existence as short as possible, while still being fairly cheap to construct.

Hmm that's a good idea.
What i would do is see why water isn't letting them spawn then, I would make them go into a lava lick.
Then put several obsidian pipes(BC2 Fan right here) to ensure you're collecting all the drops ;) Orr kill them manually :p

The answer is simple. Portal gun high energy pellet launchers. Disintegrate those puny orbs with a blast of energy that can obliterate any living thing, and enjoy the sound of victory. Perhaps surround the node area with warded glass, so you can watch as their bodies are ripped to shreds by the raw power that is contained in the pellets

Perhaps a simple suffocation system using pistons? I do like the pellet idea, but what if made a fighting arena for Iron Golems to test their 'metal'?

Has anyone tested, if the MFR Grinder can kill them?
"The Grider must be manually programmed by me for any modded mob. If your favorite mod lacks support, tell me.", so maybe the wisps aren't programmed in yet, if it doesn't work. Try it :)

I have a much easier solution than all of these. If you play with ExtraBiomes find some quicksand and cover the node with it. Put a wood golem with a chest underneath it. The wisps will spawn in the quicksand and die and their drops will fall out of the quicksand for the golem to pick up. No XP but there are easier ways to get that elsewhere. The node still functions and the wisps still spawn and die thus clearing the flux as fast as possible.

Works fine for wisps, but isn't in the pack in question.

Tesla coil with wooden golum just under the range of tesla, work it off a button push to zap all when they build up a little.
