I've been playing on my private server for a few weeks, never had any such issue. All of the sudden, when flying up through one spot in my base, I take huge damage from one particular spot. At least two hearts at a time, in nano armor. Can anyone explain this?

No, no bees nearby. It is literally in a three block area. Not above, below, or to the sides. Juts three blocks that when passed through, cause damage.
Take your fist and right click all the empty spaces. If you mine things too fast (Vajra's can do this) it sometimes desyncs the client from the server, and you create invisible blocks.[DOUBLEPOST=1374293906][/DOUBLEPOST]Also, if you use quartz crystals for lighting, they can deal damage to you. Make sure that your nanosuit is fully charged.
