Details of the issue:

This happens sometimes, it has been happening across multiple instances. Whenever I open the inventory using E to edit it and close it, any changes I've made to the inventory / hotbars appears to have taken effect, but when I try to use an item from the hotbar or if I open a chest or backpack the inventory changes appear to have reverted. The only place I can edit the inventory is from within a container.​

Try removing inventory tweaks and see if that stops the problem.
