The DuplicateModsFoundException occurs when a mod is added twice to your server. This means that there are duplicated files in your /minecraft/mods directory. It would appear the problem is that "railcraft.zip" is conflicting with "railcraft.jar", as well as "miscperipherals.zip" conflicting with "miscperipherals.jar", as well as "extrabiomes.jar" conflicting with "extrabiomesxl.jar".

You might be best to download the server again and this time not make any changes to the mods folder.

if you just had updated make sure it wasn't those 3 or more mods that got updated and you didn't just make the folders merge because that would make dubles of some mods giving that error as i see it
