Details of the issue The RFTools builder Shape Card (Quarry/Clearing Quarry) seems to apply the same shape for both box and solid box (only marks borders). I know that in the past I've had to change the shape from the default box to solid box and I've tried both but still get the same result. The block count within the shape card goes up but that's all that changes. Even the preview mode is hollow. It might have something to do with the solid box option being the default.
