Bug Relocating chunks and corrupted world

So I have a Direwolf20 server who started in the version 2.5.0 (updated later to 2.6.0), in that server I have sponge so I could use bungeecord(I had to delete astral sorcery, because I got locked out the server after 10 minutes or so) and some plugins.
When playing the Direwolf20 modpack everything went well in the beginning, but then I got a message from the RFtools mod with [Server thread/INFO] [FML]: The mod rftools has attempted to allocate a chunkloading ticket beyond it's currently allocated maximum: 200.
Since this moment my world has started to corrupt, every time I encountered a corrupted chunk (and deleted it with mcedit), new corrupted chunks started to appear.
This started to get worse over time to the point the server started to relocate chunks.
Now the world starts to get to the point beyond repairing and even though a new map is possible, I rather keep this one and want to know what I can do to fix this to prevent this happening in the future. I would also like to know what mod causes this so I can contact the mod dev about the problem.



The relocating chunks error:

This looks like a sponge issue, try contacting sponge + the creators of the plugins you use.


Don't use sponge, avoid adding/removing mods to the pack.
I've been looking at this issue together with @GapUniverse. I just wonder what lead you to Sponge? Has it been known to cause bugs this severe to World Saving? I could not find anything that points to it being the issue and would really like to learn how to debug these kinds of problems in the future.
