I have the following setup:

I want to control which lines are active using the levers.
For example, if only the red line is active, no items can go to the yellow and blue lines.

Use iron transport pipe, it changes direction on redstone signal change (!). Woden pipe is not a valid output destination for iron pipe, try putting iron pipe connected to wooden and two stone pipes and supplying it with redstone signals.

Or if you are using Redpower you can use a sorter with tubes and paint the tubes the appropriate colors and no need for levers. I will do a quick setup and show ya give me a few minutes

I can't get it to work using iron pipes..
When the items can't go to a spot they are going back in the wrong direction (back to the chest)

You need to have a wooden pipe in the direction you don't want items to go (i.e. back). This means that unfortunately your setup can't be as compact as in the picture.

Also, based on your original post, iron pipes might not be the solution (at least not by themselves). If both red and blue levers are on, do you want items to split between the red and blue exits?

The railcraft setup works nicely don't really need the switch motors but they look neat, just a redstone signal of any kind will make them switch.

Here it is working smoothly

I can do a video later showing how it is setup if needed, but I think it does what you want.

Yes that is what I want. If I choose 2 colors the items will split between them.
I really appreciate all the ideas you gave me but they work only if one color is active at a time.
Is there any way I can achieve what I want?

Yes, for example like this: http://imgur.com/O2PrY .
Warning. with this design if no output is activated, items will be stuck in the middle gold pipe, you can solve it by "or"ing the inputs to the starting iron pipe. Also it may drop items, when they are traversing and lever is changed, but with gold pipe in the middle it shouldn't be much of a problem.
