After looking on the applied energistics website I found that the quartz ore was "rare" , I have been running a sizeable quarry for a while ( moving it on when needed etc.) but I only have two stacks of quartz which I have already used up Would making the main ore in the mod rare not render the mod unusable for a very long time?

That's the whole point.

Also, it's nearly not that rare at all. Seems to me that you've had some very bad luck.

It's not supposed to be an entry level mod. I have currently more quartz than I can use and I've filled 2 drives with 64k disks.

No, it does not. However, it does mean that you'll have to do something in Minecraft you're probably not used too (but is actually in the design from day one): Divide limited resources among competing options.

Also, quartz is extreme responsive to fortune picks, something you're not going to take advantage of with a lazy mans quarry.

Would you recommend using a frame quarry to mine at diamond level?[DOUBLEPOST=1364818887][/DOUBLEPOST]

I have a huge amount of every other ingot and smeltable object but no quartz

I've gotten somewhere around 6 stacks of quartz and around 4 stacks of dust. Most of that was acquired caving. using a fortune pick. In my world it seems to be above the diamond level with most of what I've found being around level 40. Now that I'm running quarry's though I usually just go scan the sides of my quarry and pick it from there. Although it's not really so rare that you shouldn't have any after running a quarry. Have you tried traveling to a new area to get new world gen?

As always, the answer to scarcity of any mining resource is... Mine more ore.

Expand your mining operations to multiple quarries, or get more efficient mining methods like turtle armies or frame quarries.

Yeah it's pretty rare, my last 16x16 quarry didn't get any, and there were only 5 individual ore blocks on the walls. If you hit them with fortune they drop a lot, like redstone or nikolite(sp?). Also like I mentioned above they seem to be more concentrated on the upper levels.

Edit: An arcane bore with a fortune pick, might work well.

Also, wanted to add that if you silk touch mine the quartz, and grind / pulverize / macerate the ore block, you get 10 dusts per block. I know this is less automated, but it is a nice supplement to the quarry / arcane bore output.

I don't know how this compares to the fortune mining option (I wasn't aware it responded to fortune until now, so thanks for that! :p)

If I remember correctly you can use silk touch with an arcane bore, if the bore's output is connected to your processing system, it could be automated. I think the fortune comes out ahead. 10 dust comes out to 2 crystals with 2 dusts left over, with fortune I seem to average 3-4 crystals + dusts.

Fortune on quartz gives about the same amount as on other single drop ores (diamonds, emeralds, coal), so it equals to 2,25 of both crystals and dusts. It is still better than silk touch (4*2,25 + 2,25 = 11,25 > 10).
Thanks for the details.
