I have quite a large quarry running and I was thinking awful lot of items traveling along distance through a lot piping I'm sure it would improve the performance of the game if i could stack the cobble stone and dirt before it was transported back to my base.

So my question is can anyone think of a way to stack items before they enter the transport pipe?

Also consider this a suggestion for the quarry to stack cobble stone and dirt before transporting it by default. :) Until then I would really love some ideas to achieve this.

One thing that helps is using either a buffer chest right there and then a filter right next to it that will pull out full stacks, or you could use a regulator and set it to wait for X amount of a certain item before it ejects, Or if your using BC then you could use compactor pipes once from one of the buildcraft pipe addons (though I don't think at this time it has updated yet/been added to the pack yet)

If you're just worried about the number of items traveling, you can use ender chests...then they are there instantly.

Oh yes there is that to. I am used to playing on a server were ender chests weren't on there. Ender chests would work great.

It was my understanding that using more powerful engines on wooden transporter pipes would transport items in bunches as opposed to one by one.

BC teleport pipes, avoids the need for lots of pipework

Yes once regulators are back in you could effectively use it as a BC compactor pipe for Tubes. Eloraam built a "lagless" cobble gen using them. Basically she put a regulator right behind the block breakers and told the regulator to allow 1 cobble in at a time and then eject only when it had an entire stack of cobble. This effectively removed lag from the cobble gen because of the greatly reduced amount of entities in the tubes.

This setup could work for a quarry, just filter out the things most common (i.e. cobble, dirt, gravel, marble, ect) and then you wouldn't have so many items flowing through pipes causing lag.
