The MFR Harvester doesn't pick up oreberries. I haven't gone into Thaumcraft much, but what other machines can auto-harvest them?
 
Sorry, just did some testing and it does work but slowly and I can't layer the bushes. Has to be single layer and it takes time for the machine to recognize the bush as harvestable.
 
Pls keep in mind to use the edit Button instead of Double Posting all the time.

Also, doesn't the harvester still create sludge when picking berries? If so, that could be another bottleneck for you.

There is a trick to layering the bushes. put down a row of dirt or cobble then place your top row of bushes. Then break the dirt or cobble and place the bottom row of bushes.
 
For the berry bushes you can use multiple harvesters for the stacks. I had 3 of them piping in to a chest and ME inporter pulling from the chest. I can screen shot it if you like.
