Problem Not saving all dimensions

For the last few days we have just opened a new server. As of right now, all 4 dimensions have been opened up on the server. (Twilight, Nether, End and Overworld) Though when we restart the server and/or sometimes leave the dimension (logging off when you're the only one in the nether) its not saving the dimension.

Any quick tips or fixes on this issue?

Running the recommended version of mindcrack and the control panel is TCAdmin

This may be an older thread, but this is happening to me as well. Direwolf20 5.1.1 server - All the mystcraft dimensions, plus Twilight forest, are reverting portions of the terrain. I will see pieces of built area revert back to the way it was when the world was created.
It's rather frustrating, the logs show no errors at all.
