Waiting for 1.6 Thermal Expansion, but I need these abilities:
I want to get liquids into and out of cells and buckets, what can I use instead of a Liquid Transposer?

I want to make cobble and Obsidian, what can I use instead? (Block breaker? but how do I place the lava?)

Thanks,
IMarv

I believe the Canner from IC2/IC2Exp should be able to get liquids into cans (not sure about removing it; haven't done tech at all in 1.6).

For Cobble, it's easy, just put a water source and a lava source one block apart, encase the other sides but leave the gap between them open. Place a block breaker-type block facing that gap to harvest the cobble. I can't think of an easy way to do the obsidian generator, but I'm sure it's possible.

Plugins for forestry allows you to use the squeezer to extract liquids out of most containers like the liquid transposer but its not perfect... Making cobble can be done with extra utilities. DW20's spotlight that came out today talks about it. As for making obsidian thats a little harder. If you find a build of ee3 that works you can turn wooden logs into obsidian with the mininion stone. Dartcraft lets you freeze lava into obsidian in a force furnace with a freezing core added in. But adding in dartcraft adds other problems.

Forestry has a bottler for bottling liquids and the rest is like grydian said.

The only thought I have to add regarding the obsidian problem would be to try and find a way to automate vanilla's redstone-to-obsidian conversion mechanic. I'm personally out of the loop on what is and isn't available in 1.6, but turtles would definitely make it fairly easy. Otherwise you need some version of both a block-breaker (to pick up the obsidian) and a deployer (to place the redstone).

Two turtles. One detects if there's a block in front of it and if false places redstone. The other detects if there's a block that isn't redstone and breaks it.

Yep, that would work. It could be done quite easily with a single turtle as well - just maintain separate inventory slots for redstone versus obsidian.

My main concern was that I personally hadn't heard if CC is good to go on 1.6 yet. I definitely would have guessed so, but didn't want to assume anything.

Set up a vanilla cobble gen and use an Extra-Utilites Transfer Node to harvest the cobble. Direwolf20 demonstrated it in his recent Extra-Utilities spotlight.

Thermal Expansion is now out! (although everyone in the minecraft community probably already knows.) Go download it and has some fun!
p.s Update TC, it can cause inplayability if you don't!
