I recently opened a FTB server but I need to add block protection and other plugins. My question is how to go about this. I tried to search for the answer but I've been unsuccessful if you could link me to it it would be much appreciated. Thanks in advanced.

you will want to run MCPC+ to allow you to use bukkit plugins. As for block protection I use Griefprevention on my server, but due to the way mods are programmed it cant protect against everything. To use mcpc+ just launch the downloaded jar from your servers run.bat file instead of the regular feed the beast jar.

You cant run a server from a website , you need a REAL server to run mindcraft. unless you mean you got a server from a hosting company which if you have you should have ftp access to drop your files in to it.
Download MCPC+, delete your ftbserver.jar with FTP. Rename mcpc.jar to ftbserver.jar, and put it there. Or more simply, just rename mcpc.jar to ftbserver.jar and Copy & Replace.
