I can't figure out what I'm doing wrong. I wrote an age with these pages (in this order):

link panel
single biome
plains biome
flat
zero length
normal sun
zero length
dark moon
ender starfield
no weather
bright lighting
clear modifiers

Instead I got an age with twilight forest biomes that was charged and had potion effect instability. Which pages am I misusing / missing?

Add some landmarks like villages, caves, mineshafts, obelisks. Currently you have nothing selected so it picks one at random, being twilight forest trees.

Adding landmarks doesn't prevent random ones from being added. And twilight forest trees aren't even a landmark.

Your biggest problem is that "plains biome" needs to come before "single biome" in order to modify it. As it is it doesn't see a biome before the "single biome" page and so picks one at random. Whenever it has to randomly fill in something you left out you get instability.
Also, you havn't specified a position for the sun. It wont move, but it might end up stuck already set. Add "zenith" before the "normal sun" page to have it stuck at noon. (or if you want to be fancy putting both "rising" and "zenith" in front of it will put the sun at about a 45 degree angle.

Try this order instead
link panel
plains biome
single biome
(stone block)
flat
zero length
(zenith)
normal sun
zero length
dark moon
ender starfield
no weather
bright lighting
clear modifiers (no longer needed in the current version of mystcraft, but it doesn't hurt)

I heard you can get a clear modifiers link panel if you add ink sacs to the mixer (mystcraft wiki) too. Searched 50 libs and didn't find a single clear mods page.

Thanks! Sorry for the late response, my alerts were all messed up.
