Mystcraft and Rei's Minimap

Whenever I put a waypoint down in a Mystcraft dimension, it disappears whenever I reload the game. Waypoints are pretty important as I go quite aways looking for ores and animals and stuff, so do you guys know how I can fix this? Please help!

Sorry, what I meant was that it saves under folder names that rei doesn't recognise
