I'm playing on FTB 1.5.2/wgt pack.
And I just got my first alveary built.
I made it "UberBreeder" with 3 mutators. It's almost 100% mutation change for every mutation.
But... I get this mark: [-]
I know, that that means, if queen dies, it has a change to not make any princess. Binnie made a change, that if you use Mutator blocks, it has change to add that mark([-]) to bee.
And I don't want that.

So I'm asking if there is any config to turn it off?
Or do I just have to use tons of Metabolotic frames?

There is no config to turn that off, as building something like the "UberBreeder" was never intended gameplay. Binnie basically added the mutator blocks without giving any thought to game balance. Because surely nobody would ever come up with the idea to use more than one. Right guys? ...Right?!

When people started abusing it heavily, Forestry changed to impose limits on how far bees can be safely pushed. This applies to both mutation boosting as well as output boosting. Going above that threshold has a chance of ruining the queen, and the chance gets higher the further you go over the threshold. It is set high enough that with only Forestry itself, you can never even get anywhere near it; only with heavily overdosing on addon blocks, like the alveary mutators and mutation-boosting frames, will you trigger it. Also, because this is a base Forestry setting, it automatically applies to any and all bees, regardless of which mod or addon adds them.

So what is the limit? The magic number what triggers it?

Unfortunately you'll have to wait for someone who knows more about bees than I do for that one ;)

Boosting it higher than 10 times what the species mutation rate is will give you chance of getting swarmer bee's which die off after several generations.

Using more than 4 frames in an alveary will do the same thing.

I think, that I'll use one Oblivion frame and 3 Metabolotic Frames to make my "UberBreeder", what isn't really UberBreeder anymore.

UberBreeders are still perfectly viable in 1.5.2. While you do end up with a swarmer princess, the chance of her disappearing is low enough to allow you to breed her up to the level you want and then isolate her species genes. I rushed my rocky princess all the way up to corroded, inoculated her with max fertility and got enough drones to isolate her species.
There's always a chance you'll lose the princess, but if you isolate the species at the important branching points you can just start over.

A tad off topic but you only need 2 mutators to have max chance of mutation EI 100% not 3, buts thats a moot point atm, the work around is to breed a couple of sets of each bee species required & extract the traits with Binnies machines, then use serums to make one pair with max fertility & cloner system to produce more while machines are working on dna production & the next species you require.

Technically you only need 1 mutator if you use nether stars, but they're annoying to gather in large quantities. You need 2 mutators with uranium (a waste IMO), and 3 mutators with ender eyes.

Just remember: if bee nerfs get you down, just use the imprinter.
