It appears that even having relatively low amounts of flux in areas near to a chunkloader can cause crazy numbers of wisps to spawn.

Looks like it's a custom superflat world, which, even if generate structures is set to on, pretty much rules out option 1.

Option 2, perhaps?

Now, just off the top of my head, I'd suspect a wisp spawner, like the ones under an obelisk.
Option 2 is a chaotic node, but didn't those become depreciated when the obelisks changed to wisp spawners?
Option 3, it looks like that's the node chosen by the network to produce wisps for all the flux of the entire world.

It's a Mystcraft flat age, there are occasional TC obelisks and hill-dungeons but they aren't the cause. The wisps spawn in a big circle around the frame quarry that has a chunkoader. I use my Repair II Thaumium Pickaxe a little bit, just on AE Quartz in my frame quarry's channel, and it generates a small amount of flux. That flux doesn't seem to be dissipating correctly, and when I go back I get hundreds of wisps spawining whenever I travel about 100 blocks from the chunk loader. They despawn normally when I fly away from them, and they won't swarm again until I've been away from the age for a few days.

I am having a lot of trouble with this also on my server. Everything is fine when I play and the occasional wisp will spawn because my flux is moderate. The problem is when I log out and no one is on for the night. When I log back in my whole area is filled with wisps. I am assuming that it is because the only loaded place is the spawn chunks when people aren't on. The flux never seems to dissipate though even with these hundreds of wisps. It kinda sucks.
