Mod Detection Problems

So just the other day I updated my FTB like I'm guessing you all did. So when I tried to go onto a server, it told me I had some mods missing. Some of them were factorization and morph. So I go into the mod list and sure enough, there they were. I went on a test survival world and they were also there. All of the mods that on the server it said I needed to install to play were there. I tries deleting the folders, still same problem. I don't have any specific parameters running on the launcher, I have 64-bit java, windows8 OS. Can someone please help me?
