Problem Massive Amount of Items on Ground

Recently, the server I have been running for a few friends has been crashing(more like Read Timed Out-ing) due to a massive amount of items on the ground. Is there any way to get delete the entities easily?

Open up MCEdit, select the area which is having entity issues, click the "Remove entites" button. If you don't already have MCEdit, you can download it from here.

Will anything screw up? Like, will any blocks turn into a vanilla block? All these fir trees look like they're made of pistons in MCEdit.

As long as you don't modify any blocks, you'll be fine.
