To avoid chunkloading issues, I placed by Energy Tesseract and an Item Tesseract or Ender Chest directly on the quarry. I would then sort back in base.

Am not using a quarry currently, but that's always worked in the past and made for very quick quarry tear-down/setup times.

The quarry does its own chunk loading and "doubling" chunk loaders is a common way to get a chunk reset. Now why there was a crater I am not sure. Did you build up a little before you placed the quarry and those blocks were reset? But I have seen a pipe explode. However with only 4Mj a tick its highly unlikely thats what happened. It would mean the server lagged for almost 2 mins. Anyways just wanted to confirm in my experience double chunkloading can cause issues.

Does doubling chunk loaders really cause resets..is there a dev post confirming this i think it may be a myth?

Yes this is how myths get made.. i too have had chunk resets in lpaded chunks and couldnt be bothered to setup a dev environment to find the root cause! From the code i have read double loaded chunks shouldnt cause it and the 2 chunk loaders is merely true thing..but unrelated to the reset.. a coincidence.

Did you debug the code and find the cause for real!

Listen I understand you dont think thats the cause because you read the code... However I have read many times this being a problem for people. Its all over chicken bones forum thread. You can believe it or not but when something keeps happening under a specific condition its hard not to draw conclusions. But you know dont take my word for it or anything.

Hey i didnt trap all the code in a live environment so im clueless.. but so is everyone else if in the same boat.

If soneone was to say its caused by a chunk loader in a chunk with flowing water...and others who have had the reset would be ...hey that happened to me too fix it omg and we have false info accepted as fact.. so has anyone knowledgeable confirmed anything :p i definately agree resets happen!

So let's not avoid some of the potential issues that many have found in common with chunk resets. Because, no 100% proof positive?

A regular chunkloader(Chickenchunks) in the twilight will cause a reset the second time it is placed(Whether the same one or a different one[unconfirmed]). I've tested this myself quite a bit and there seems to be an issue with it and any world that is not -1, 0, or 1. Whether this is on chickenbones side I cannot say but that is the issue I've noticed.

Regardless based on the description of the damage this is likely not a reset.
