And as we turn this corner, look to your right, down by the edge of the lava lake. No, your eyes are not playing tricks on you, that's a Ghostwood. The partially transparent look is still being researched by scientists, but it does look lovely, doesn't it?

I would suggest using Reinforced Track and Reinforced Booster Track.
For the railbed, I'd suggest Obsidian for the explosion-resistance. However, any kind of brick block which can shrug off ghast blasts and nitro creeper explosions will work.
I go 50/50 on that. I will for the most part just make a nether train from point A to point B to get new world gen. But after a few rail lines Its time for a restart. Or if it is a lot of world gen like XYcraft and it mulitple ores/crystals.
TC3's arcane glass/ IC2's reinforced glass.
The floor can be done of Nether Bricks, if you want to.

Yea, it's a shame Mekanism doesn't, it's pretty much the main reason why I am stalling on including Mekanism into ShneekeyCraft until MC 1.6.x comes out.
It's a new technique, and as Saice points out can be buggy. It's definitely a good trend, and CoFH world providing universal support for it going forward means even more folks can access the technique.
