I just tried filling wax capsules with buildcraft fuel, but it wouldn't go in. The fuel goes into the liquid transposer but will not go into wax capsules or tin cells. I tried seed oil with the exact same machine configuration and it works fine, but the fuel won't go. Is this intentional?

Its true, the transposer doesn't care what the container is. It simply won't fill anything with fuel or liquid DNA.

Ah, missed that he'd tried cells. Regardless, the capsules should have worked.
what makes you think that?

anyway, you should always check recipe for a liquid container via NEI, to see if transposer can create it i.e. interact with it.

Instead of using a transposer, try piping it into a Portable Tank and right clicking the tank with the wax capsule in hand.

Yeah the "fuel capsule" definitely exists as an item in NEI, but the transposer won't make one, which leads me to think its more of a bug than an oversight.

Have you tried right-clicking a fuel tank with a wax capsule?

Tanks seem to be able to identify whether a container is able to contain a specific liquid and will act accordingly. The transposer, on the other hand, seems to need recipes manually entered in.

No I haven't tried it yet. It may work, but I had plans for a fully automated fuel capsule system that stored the fuel in a deep storage unit. Essentially unlimited fuel able in a single block that you can break and stick in your inventory, AE netork, or whatever. That, rather than making massive steel tanks to hold it all. :p

[edit]
Yes, you can - I just tested it. You can click on an iron tank with fuel in it, with a capsule and it will make a fuel capsule. Transposer fail. Good to know.

Have you tried using a Bottler? Wax Capsules and the Bottler are both from Forestry, so I'd assume that they'd actually be able to fill them. Should be able to automate the Bottler to fill the capsules just fine.

What about getting it back out automatically, as a liquid? Normally transposers are used for that too.

Forestry squeezer will be able to do that, but will destroy the capsule in the process.

I think there's also a Logistic Pipe that can automate putting containers of liquid into tanks, but I don't remember any details.

Ahh the squeezer. Well better than nothing I guess. Squeezer uses a lot of power to operate compared to the transposer, I believe. Also, its ok the capsule is destroyed. That happens in the transposer too with wax capsules. Seems they are entirely disposable, which is fine since you get 2 capsules for 3 beeswax. Oddly, the recipe says you get 4 capsules but when you actually craft them, only 2 are made. Still - anyone who does bees is going to be drowning in more beeswax than they could ever hope to use.
