I want to make just a flat biome. Is it safe to do so in Mystcraft?I'm not scared of Mystcraft corruption, I'm more scared of the file of it getting corrupted and losing it.(I play on a server with my friends)

Another option (think of it as a safe guard), is to put everything in the mystcraft world, in ender chests. With 4,096 different combinations, you can safeguard any collection. Because even if it somehow becomes corrupted, you have the safe guard of being able to drop another ender chest in the overworld to retrieve all of your goodies. This is quite expensive, but is really the only fool proof way to get them.

Another thing to note is, even if you don't have chests in the overworld, and the world becomes unstable/corrupt, you can still drop the appropriate chest after and retrieve your goodies :).

Hope this helps bud.

Just hang around in the age for a couple of in game days just to make sure there's no instability

(Decay is still a thing, correct? I haven't seen it in ages...)

As every one has pointed out. Just make sure it is stable and no Decay. The best way to check that is hang out there for a bit (maybe AFK with just a book).

One suggestion I have is to have an emgrancy room in the overworld near spawn. That way should you die and lose all other ways back to your Myscraft base you can still get there by making sure the safe house at spawn has a book or portal to get you back home. Maybe if your on a server and really worried have a couple of book stashs in diffrent places just in case. Nothing would be more painful than preminitly losing access to you base.

I read your post and the contents of it. XD

I have had in the past for 1.4.7 were the worlds will be come corrupt and crash the server many times, mostly do to instability of when the worlds decay and players are in said effected area from bad stuff. but if you turn off those types of decays so they will never form the worlds never had file corruption. also to note i never had these issues in 1.5.2 but i also modded my config file at the start of those servers to turn off those instabilities

edit: side note
also once a world would goes bad, no one could ever go back there since if that area loaded it would cause server crash. so once this happens everything is lost in that world

If all you want is a large flat area to make your base, you could just use a Buidcraft Filler to flatten some land in the overworld. You could make it look a little nicer by finishing up the topmost layer with dirt or whatever you like.

Either way if you're worried about losing your save to anything, just remember to always backup your save often (especially before an update!).

Monitor for instability, then move in. When I finally get around to such a base, I'm torn between void or sky island. They amount to the same, but the latter looks better if you can get it to build the right way.

edit: Noticed you mention file instability; if you have any sway with your server owner, see if you can get them to backup regularly; then you're set. If your age gets corrupted, it should be possible to pull the agedata from the backup without overwriting everyone else's progress in other dimensions.

I got my host to back up the files every midnight, I do believe that's all one can do.

For the rest I'm a heavy Mystcraft world user,I had set up a small base on a flat watery age with a big lava tank fueling a few quarries for days with no problems what so ever. (besides the quarries being to slow to beat ice blocks forming aha ... yeah I'v moved )

As everyone else mentioned, watch out for decay, also, if you see huge round blocks FALLING get out asap, those are meteorites and beside blowing huge holes in the world they killed my PC once by lighting every chunk one fire making it near impossible to load and get out of there.
