So, i made this setup a while ago and im not 100 % sure it still works or useful but theres no reason it isn't.
To make this simple, this setup makes you get pure-bred beesof the new species you're looking for automatically.
It is also very cheap as all it costs is 3 apiarists pipe, 4 or 5 apiaries and a few iron pipes mostly.
So 1st heres the setup for an apiary :
C is for Chest, A for Apiary, H for Hopper and T for transfer Node.

This setup is looked from the side. You can also change the top hopper for a transfer node if you want.
Always make all the drones in a setup come from the same place (never make a drone come top and some other ones come from the bottom or at a certain point you will have a princess in the apiary and another princess trying to come in). If you dont get it, make always ALL your drones get into the bottom chest and the princess into the top one.
So, the goal from all this is to isolate the right bee. For the exemple we are going to say we have bee species A and bee species B that can make bee sprecies C.
Heres a "full" view of the setup (P is for an apiarist pipe and for the setup described above)

For below, p-b means Pure-Bred (A bee with the 2 sames genes)
pure-bred drones A and p-b princess B in the 1st setup (S1)
p-b princess A and pure bred drones B in S2
Open the output to anything

Bees that hare 1 gene A and 1 gene B go into S3.
I highly recommend making 2 setups there, at one moment there will be like 75% of your bees there for a long time and it will create a big traffic jam.
If you want (or need) you can specifie a free output to be for the "bee products". This will make that your final chest only contains the bees you want

This pipe is kinda weird to explain so ill make my best :
You have to make that drones that are like described below get in the setup.
1st half A or 2d half A or 1st half B or 2d half B get into the same chest.
For the princess its the same.
For when you make the setup dont forget to use the top and bottom outputs for the apiarist pipes or the system isnt possible ^^
So lets make a list of all the possibilities we have and look where they go :
p-b A (S1 or S2)
p-b B (S1 or S2)
A-B hybrids (S3)
A/B-C hybrids (S4)
Bees product ( they go into the chest you want)
p-b (they go into the last chest)
After this all you have to do is make a basic automatic output of the bees (A redstone engine with a wooden pipe is enough) and connect it back to the 1st apiarist pipe (P1) (use iron pipes there because you have a lot of inputs (all the setups) and 1 output (the last available input from the 1st pipe (P1)).
