I've got it setup, the only thing I can't figure out is the damn tubes. I want it to automatically make Nitor. So I hook up 3 jars, with tubes, and it clogs. So I go to video guides, every video right clicks pipes so they don't connect. I can't do this, if I do it connects from every pipe - not just one direction.

No idea how to do this... this pipe system is completely annoying. Why on earth did he change this?

Why did he change it? Funny story, actually. See, it was laggy as all fuck and it was the only real fix. I mean, do you transport lava and oil all thru one fluid pipe at the same time?
I do believe there is a way to force them to not connect native to TC but honestly, I don't know. I just suggest connecting via clearly unlinked paths. No crossover points, so at it from 3 directions for 3 pipes.

You need to right click with a wand in order to get the tubes to not connect to each other, not just right click

That's what I do. It disconnects the entire pipe from all directions, not just one direction. I've watched a dozen videos on this process now and i'm guessing this was changed in some TC update. It just doesn't work?

Side note:
I had this problem back in the day too... I gave up at this point because I felt like TC's time vs reward wasn't worth it and many elements seem complex just for the sake of being complex. I don't exactly find it fun having to find 30 items for arcane infusion, melt them down, manually use glass phials to put them in jars (before you get golems), then starting the infusion.. just to have it fail due to bad luck. Even with golems it's pretty dang tedious. I want to like this mod...

Pipes either connect or don't connect, can't choose what they connect to... Gotta have a think where u put your jars... Put one to the right of the bottom alembic, one in front of the second alembic, one to the left of the third and one to the right of the fourth.. Pipes in between alembics and jars and away you go, swap out jars when u need different essentia

It's really not difficult to get a golem, TC is one of the best mods out there you just have to think.

An even cheesier way to do it is to attach 3 jars via independent tubes to a single alembic - as long as what you're melting has three or less aspects, all the jars will fill just fine with no need for labels etc.

With regards to the wand, try right clicking on the connection itself. I think you can only disable one connection onto each tube, but I have no problem keeping the tubes from connecting.

And unless you're going for the really unstable infusions, then the failing will be as a result of your altar not being stabilised correctly. Mob heads, candles and crystals are your friends, just make sure everything is symmetrical.

Doesn't work. It disconnects the tube from everything around it, other tubes, other devices, etc. It's just a floating block. Doesn't matter if I click on the tube or the connection.

I have no idea what's going on then. Just put one jar on each side of the Thaumatorium so there's no opportunity for the pipes to connect to each other. That's how I usually set mine up.

You could also use Essentia Mirrors, I suppose. But I mean, wow. You managed to take a really simple task and find a way to utterly botch it by the sounds of it. I just can't even begin to comprehend how you could mess that one up.

Huh? I botched what? Rude much?

Every single FTB pack I test does the same. Right clicking on tubes with wand disconnects them from all sides, not just one side, making them do nothing. The video guides I watched behaved differently. It was either patched out or every single FTB pack has this bug. I ended up just connected 3 pipes/jars up separately as suggested, but the intended designed is to connect more to it and have more recipes. I gave up on it at this point, most recipes don't require more than 3 anyway.

The trick to pipes is that they will respect the direction they're placed on so you can have pipes that connect vertically or horizontally. The catch is that you need to be facing the direction you want to lock the pipe to (e.g. facing straight up or down when placing a pipe you want to only connect vertically) AND that you need to place the pipe against something that it can connect to (alembic, pipe, jar, etc.) otherwise you end up with pipes that can connect to everything or nothing.
