So I recently started a new map (again), and while exploring I happened across a desert temple. I heard that they contained large nodes - sure enough, this one contained 980 vis. So I decided to make it my base, and I went hunting for silverwood trees in an attempt to merge it with another nearby (and also pretty big) node. After considerable effort, I managed to grow 9 silverwood trees, and they merged the nodes. Now, the node has a whopping 1374 vis. But the merging nodes created a ton of flux. I'd rather not a lightning strike burn down my trees. So I was just wondering: how long will it take my silverwoods to get rid of the flux? And is there a faster way of doind it?

From my own worlds I have a Dark Node next to a Pure Node. I perform most of my work on the Pure side but both seem to generate flux. The Pure Node seems to shake off it's flux over an hour or two and the more flux the longer it takes. I don't think it is a set time but a percentage chance that increases with each failure until the level lowers. Also the spawning and killing of wisps also helps to reduce flux. I find that Quicksand over the node and a wooden golem with a chest near by solves the later problem. Only thing I can't control is the random events that the Dark Node spews out, but it does make life interesting.

It also depends on how far the node is from where you spend most of your time. If the node isn't chunkloaded, then getting rid of that flux will seem to take forever.

From what you're saying, you used the silverwood trees as a kind of breadcrumb trail to lead the nodes to each other? In that case, each of the pure nodes created by the trees will have been engulfed by the parent node, and the pure aspect wiped out, meaning that the flux will only dissipate in the standard way (yay! wisps!). The better way is to grow a pure node to a larger size than the other nodes and then merge, but that's not really an option for you anymore.

Might be worth pursuing the vis bee lines, which I gather are quite good at getting rid of flux.

Yeah, you either need to set up a chunk loader and leave the game running for a while(or play on a server and set down a chunk loader) or use bees. There's a more advanced bee which cleans flux.(it's actually not that hard when you get into it, you need to have Infused Bees unlocked[research after hitting T2 Thaumcraft leads towards fancy frames and some advanced bee breeding, but I think you need to have T3 before you can unlock the best bees, including the one's you need to breed to get the bee you want for this], and need to just use magic like it's going out of style(hint), and before you know it, you'll either have the breed you want, or one which will make things worse(one has the Purify Effect, the other has the Flux effect)])

That being said, I really need to get some Jelly Babies. I mean, they sound tasty and they are candy, so of course I want some. I have no idea what they do, but I want some.

Doesn't the node size vary thus affecting the flux removal? I could be wrong but that's how my memory serves me...

One thing to note about Pure bees (and Flux as well) is that it's not an effect, it's their flower. This has some consequences, but the main one is that they have to be within just a few blocks of the node to do their thing.

Unless you inject them with some flower pollination area serums, so that they can be up to 13 blocks away from the Node. Flux Management ATM is a bit hit or miss. No really good way to do it like there was back in TC2. But Azanor is planning to do a bit of an overhaul on that front with TC 3.1, so until then, try to build a big pure Node next to your main node, doesn't actually have to be bigger than your node, just sufficiently big. Both Vis and Flux moves from node to node, so having Pure nodes around your base helps with cleaning the Flux out of your main node, as flux flows from your node to the Pure node nearby and gets cleaned out.
