What shortcuts do you mean exactly. I'm going to assume for now that you mean the cheat menu at the top left. To remove that you need to change the NEI mode to recipe. If you mean anything else please explain.
Sorry but no. I have had issues with NEI taking over my MC controlls. There are controll "shortcuts" for NEI that are the reason and I figured out how to fix it. Thanks for your help though.
