Inside there will be the following option:

Try changing them both to true then starting your SSP world again.

If the config files to remove the invalid alleles does not work then the only fail-safe way to fix this(That I can think of) is disabling thaumic bees loading the world then re-enabling it. You will lose all thaumic bee progress you made and any items from the mod so this should only be a last resort.

In the launcher click on ultimate pack then click on edit mods. Locate the mod called thaumic bees and click diable. close out of that window and launch the pack and start your world as normal. Make sure any chunks that have thaumic bees in them are loaded then close the world. close your game and open the launcher again. Hit edit mods again but this time on the right side find thaumic bees and hit enable. Then start your world up again.
