FTB Academy Server - Missing All Mod Items

I've been running a local Academy server for a couple of my friends, starting it up only when we want to play. Went to start it up this afternoon and accidentally hit "minecraft_server.1.12.2.jar" instead of "start.bat". Once it popped up the java window, I typed the stop command, closed it, and opened the correct file. But now almost all of the items related to mods are gone. Ores, trees, even doors are gone.

I had several of us attempt to login and we all saw the same thing, indicating it is server issue, not just my client.

I restored the world to the backup from the night before, and got the same results.

Any help?

Restoring to a backup should fix the issue, re-try that route.

Reinstall the server in a different folder and restore the backup to that clean install could also be worth trying.
