We've got a Dedicated VM Host with Linux VM, specs:
CentOS 6.5 installed
8 GBs of RAM:
- 2 GB of which are allocated for a RamDisk for active map data play
- 3 - 5 GB of which are dedicated for FTB Monster/Java usage (min/max heap size)
4 CPU cores dedicated to this VM, specs:

Situation: For the most part the map runs smoothly. Lately we found a portion of the map (roughly 350 by 128 blocks or so) if you attempt to walk/fly with a jetpack into the chunks of this area, FPS drops immediately to 1 or 0. Trying to restore normality, we used 3 QuarryPlus setups to reduce everything down to bedrock. The choppy/laggy sensation for whatever reason remains despite the lack of anything that would cause this.

I would try without the JVM arguements first as sometimes they go derpy. Also you could try and run the opis mod. But also you could use a map editor to remove those chunks if you have nothing you need there.
 
Will do, I'll give those a try.

As for the Opis mod, it was previously enabled and I tried disabling it to process of elimination to attempt to establish a root cause, no change.

And it appears the root cause is RotaryCraft. Turn these flood lights off pointing in the opposite direction from this 350 by 128 area and now it's normal FPS again.
