I am not quite good enough to be giving too much advanced advices, but I tend to use Thermal Expension machines, powered by an hobbyist steam engine that recieves water directly from an adjacent aqueous acumulator.
I then place a double chest above, and output everything to the top, because there are times when you don't want things to be auto smelted.

As a better source, here is a thread that has a ton of pictures and advices from what people built.
Some of it might not be exactly the same in the current version, but it does give a good idea on what people have built.

Factory producing what, and on what scale? Cool-looking/sounding or just functional? Does ease of setup take precedence over design density? MJ or EU? Details, man.
Factory smelting/sawmill and storage centre and I want it functional and maybe a little fancy and ease of setup does not take precedence over design and density and on medium scale please

Oh. Direwolf20, well a nice way I plan on doing is with Red Power and Water Mills. I don't remember the layout of the design. But there are many videos on how its made.
