The lag started within the last 2 pack updates, and I've been mostly working with thermal expansion and Applied Energistics, most notably autocrafting and storage.

is anyone else having issues with lag? the server log keeps spitting out:

2014-01-12 01:38:13 [WARNING] [Minecraft-Server] Can't keep up! Did the system time change, or is the server overloaded?

8GB DDR2 ram, E8400 Core 2 quad processor, no graphics card installed, running in Ubuntu server edition.

Our hosted server is running that pack. The CPU/RAM usage frequently shoots right up and stays maxed out, don't know why. We don't experience lag on the client side (except when performing actions that'd justify it; eg clearing silly amounts of water), so whatever's going on is yielding to our player actions.

There's also AE/TE system in use on the server, though I'm not sure that's saying much.

Though I've also noticed recently that when running the client for extended periods, a memory leak starts which probably chews up something like 10MB of RAM per second. When it reaches the maximum allocation, the whole thing pauses for about three seconds, RAM usage goes down dramatically, but then it simply starts counting up again until I not only log off the server but relaunch the client completely. I have no idea what causes that, either.

according to htop only 5 GB of ram is used, out of 8. so I don't think the lag issues are tied to the lack of ram or a leakage in ram.

/forge tps should help there. It gives a per dimension breakdown of the basic performance.
/tps will give the server-wide performance.

EDIT: Mean TPS of 20 is what you want to have. Lower is worse.

How extensive is the AE system? While it is pretty easy on the servers, it does have an exponential increase in demand for each piece you add to it. Small numbers multiplied by really big numbers can get to be pretty big:)

Don't forget to check for some sort of item loop. I'm not sure what all can still cause these anymore, but conduits should be fine and buildcraft pipes used to be the one that would cause problems. Last time though, it took really absurd numbers to be a problem. I once had 2,000 stacks of cobble in a loop without any problem yet. ( I sure was surprised when I broke that pipe, lol. )

I have 3 filled ME drives with 64k storage each. I use thermal expansion furnaces, pulverizers, induction smelter and rolling maching, as well as assembly table for autocrafting. I have a quantum bridge and several terminals for access. I have a 7x7x7 molecular chamber for normal recipe autocrafting (outer dimensions)

I have 2 quarries active in Dim 9. the AE system is in Dim 0.

Your server just doesn't have a powerful enough processor you need basically 50ms per tick or less and adding that all up results in around 48ms which means your server is basically maxed out/within the margin of error of being maxed out.

Try turning off your AE system and quarries and running the same test again.

You need to re-check this. All of the quads start with a Q ( such as Q8400, QX6700 etc. ) The Core 2 E8400 is a Core 2 Duo ( Dual Core. ) If it's a quad, it's plenty fast...if it's a dual core, it could be chugging from not having the full power of one of the cores. BTW: The E's are the economical chips, and the X are eXtreme. The extreme chips run quite a bit faster and are very overclockable. This reminds me, is the CPU overclocked at all? If it has good ventillation, you could overclock it.

Anyways, what I'm seeing with those times is you are occasionally running a little behind. It really shouldn't matter much though as 18.6 TPS is pretty close to the 20. ( Absolute highest it reported was 56.2ms for a single tick and 50ms or less is perfect. ) It's definitely not ideal, but it shouldn't be anything particularly problematic. How bad IS the lag you are getting?

Can you post a screenshot of the main area in the overworld? Also, try turning off the quarries briefly and see if things clear up ( though I doubt it. 2 quarries isn't anything big, and the dimension they're running in isn't running slow...the slowest one is the overworld. )

I do wonder if the quantum bridge could be having issues as well. Qcraft is pretty new, so some parts of it may not always work too great.

I may have gotten the processor name wrong, it is a quad core. it is rather old, I had planned to upgrade it eventually when I've aved up enough money for it
