Grab MCPC+, I've been using it since 1.4.6 with few problems to speak of. World Edit is a wonderful tool I couldn't imagine living without.

There's also the option of MFFS's sponge module, provided you have MFFS installed and, enabled.

If you have rotarycraft, you may be able to use the WorlEdit wand. Click one corner and shit click the opposite, just like the stick in WE. You will need to be in creative so you fly. It is set to air by default, but if you point it in the air and click it, the GUI opens and you can place a block in it. I haven't tried it with water, but could be worth a try.

MFFS. Sponge Module, some scale modules, and feed it a truly stupendous amount of power for a couple seconds and it'll clear up all liquids. Alternately, use lots of speed modules to make a fast dissolving field and lay a single layer of sand on it. Then kill the power. Field vanishes, sand drops as one layer and kills the water as it goes.

A turtle set to excavate a 62x62 area will also do the job, if a bit slowly.

Or just use a simple BC pump, outputting into a void liquid pipe or weird tanks that are going to be destroyed anyway. I think TubeStuff has a liquid deleter as well, but I don't know if that's in any 1.6 pack.
But yeah, n-ing QuarryPlus. Even with all the nerfs and changes that mod got before yogpstop... stopped, it's still amazing at being everything the quarry should have been in first place.

...Weird, I'm sure I did that once, back in 1.4.7 days, and after quite a bit of time I did get all the water out of my quarry hole. Has the pump behavior changed since then?

That depends on something I cannot remember for the life of me, do water source blocks count as infinite if there is no block directly below the first level of water? I was fairly certain that it did. I do know for a fact that if a water source is infinite the pump will act as an Aqeous accumulator, I know because I used this when I was testing out some boiler set up on my test world before I added TE3.

You're both right. There's a configuration setting. B:consumeWater=false by default, set it to true and the pump will consume water.

I would suggest setting up a Mystcraft quarry world instead that is completely void of any liquids/caves/ravines etc. Flat desert one(might take a few tries to get one without oil though) will do nicely. That was there is no problem to begin with. And you don't have ugly holes in overworld. Also you can once per month just reset the world if you want.
