In older versions of mystcraft, as long as you provided all of the symbol types that are required for a stable world it wouldnt add anything extra. In the current version however, even in a completely defined world it will still add random things. The most frequent seems to be adding caves to a world, even without a caves symbol specified. Is it possible to directly write a world that will NOT have caves, or is it luck of the draw?

You can edit the mystage data in NBT edit and delete the caves symbol and regenerate that world

Sure, but I mean within the actual systems the mod provides

Nope. You can reduce it by padding with competing symbols but there is still a chance the system will add umpteen cave symbols. Annoying, isn't it?

If you are playing FTB 1.5.2 (Mystcraft 0.10.05.00), then good luck. It generates additional features like crazy. Your best bet would be to define the world you want, let it generate and check what you got. If it has caves/mineshafts/otherunwantedstuff, then add a "Stone Block/Tendrils" or "Stone Block/Spheres" and try again. Rinse and repeat until you get something decent.
Tendrils and Spheres can spawn from up in the sky all the way down to bedrock. But "Stone Block" means default world gen, it will also add all the ores and coal etc to the tendrils.

In 1.6.2 (Mystcraft 0.10.06.00) it got a lot better. A couple populators (Villages, Obelisks, Surface Lakes) and a "Stone Block/Sphere" or two and you should get a world without unwanted features.
